Try installing a good firewall.. It can give you control access over what programs use your internet connection.

Pop-ups are caused by a tracking cookies and spyware, you should get an anti-spyware program. It will pin-point the bad cookies and leave the ones that store your passwords and usernames for later use. Spyware comes in many forms but pop-ups are the most prevalent way you know you have spyware or adware on your system. I saw that you have already tried one type of scanner, you might wana try the microsoft antispyware scanner or go to Bulletproofsoft.com and check out one of those.

Use Firefox, it has a built-in pop up blocker. It works fine for me and you won't need external blockers. You can download Firefox at www.getfirefox.com for free.
You can also setup Opera browser, it has built in pop-up blocker, besides there's available free version at http://www.opera.com
Download the Service Pack 2 and the Microsoft Anti Spyware, that would keep most those things out of your PC, another thing you could do is to be carefull with the pages you browse, the firefox is an option too but it keep you from open some pages which are designed only to be seen with IE and it have its flaws too.

Personally I run Adaware, Cleanup, Spybot, and AVG Anti-virus. You may want to run Mozilla instead of Internet Explorer. Beyond that, at home I only use Apple iMac's running OSX.
